I navigated to the ant directory and cleaned out the CLASSPATH environmental variable with:
set CLASSPATH = .
then executed ant javadoc
This worked fine for both jcommon and jfreechart.

Tried to follow the instructions for using JCommon and JFreeChart with NetBeans.
